In our environment we are using native LVM with VCS cluster in IBM AIX machines, can someone please help me with the procedure how to configure vxfence for disk based heart beating in the server with native LVM.

Fencing is a function of vxvm so it wont be possible.
The requirements for IO fencing are listed in Cluster Server 7.0 Configuration and Upgrade Guide - AIX.
For Disk based fencing just with vxvm.
But you can use Coordinator Point Servers for that.
CPServers are virtual machine with VCS (not license required). You can implement CPServer in a Virtual Machine with Cluster single node for Coordinator Point Server
