Hello, I am aware that there is an EVDuplicateCleaner.exe available for 9.0.1, 9.0.2 and 10.0 http://www.symantec.com/business/support/index?page=content&id=TECH154803 But I have EV 9.0.3 on my production and tried using EVDuplicateCleaner.exe for 9.0.2 but its not working. Anybody know about an EVDuplicateCleaner.exe which works with EV 9.0.3?

It does say:

Note:

This tool is version specific - Make sure to install the correct version only.

Which means that Symantec has only written this tool for those three versions. Your best options is to contact Symantec Tech Support and request for EV9 SP3 and see what they say.

That utility currently does get built for each release, so support should be able to escalate and request a 9.0.3 version for you
