Journaling and Message Classes
When you want to exclude a message class from mailbox archivnig you just add it at the Directory level and then not select it in the Mailbox Policy.
Is there any such functionality for journal archving?

No there isn't.
You can use Exchange transport rules to stop the messages landing in the journal mailbox.
You can also use Custom Filtering in EV. There is plenty written about it in the documentation, and also in this article : https://www-secure.symantec.com/connect/articles/custom-filtering-enterprise-vault
