Just as a follow up, not sure what happened, I wasn't having any issues other than this, but for (hopeful) performance improvements I used Partition Wizard to Align the partitions (which included C:), which completely screwed booting up. I had to format and do a clean install of Win 8.1 instead.

I just tried doing a one time backup with SSR again and it was successful.

(I didn't get the chance to compare sector sizes previously to know if they were off by more than 1, but I did post re-install and they're OK).

Side note: I've read that SSR can do win 8.1 backups, but fail on restoring the image; I haven't tried doing a restore of the backup yet to know whether restoring will fail.
