Here's the solution from the Symantec Advance Response team:

Make sure that the BE logon admin right in the Backup Exec is the same as the Farm Admin account and SQL Server DB Owner.

If you are using the sharepoint agent then add the web server to the Microsoft Sharepoint Server Farms in BE Selection and backup from there

Hello Albert,

Did you ever get this resolved? We "upgraded" to 2010 R2 and our sharepoint agent stopped working as well. Cannot add the SharePoint Farm we were backing up for months with BE 2010.

Just upgraded to 2010 R2 and now I am unable to select my sharepoint 2010 foundation server. I get the same error as Albert.

Has anyone managed to resolve this issue?

glad to hear that I'm not alone in this case. It only happens on MOSS 2007 SP2 but not on the new SharePoint Server 2010
