So I am using deduplication in BE2012. Once you install that option one of the selections is backup to deplication storage then duplicate to deduplication storage. How do you do this if each server is only allowed one deduplication folder?

Yes. You can duplicate the backup sets in the dedup folder to another dedup folder attached to another media server. This is called optimised duplication and the advantage is that only the changed data blocks are transmitted across the link. To do optimised duplication, you need CASO which for BE 2012 is part of ESO. See this document

So you duplicate it in the same folder? What does that do?
And is it possible to copy/duplicate the dedupe folder to another location in case of a disaster?
