Hey guys. I couldn't find any documentation on whether the SCOM MP will alert for Backup Exec instances that are pre-R3. Any insight?

You should be able to use Microsoft Operations Manager (MOM) 2005 for previous versions of BE & SCOM for 2010 R3...
