Does the latest version of Backup Exec (16) have a agent for Windows 2003?
I would plan on installing on 2012 R2 but I have a number of 2003 servers still running that I need to backup data from.

No. BE 16 does not support Server 2003.

I backup a number of windows 2003 servers with BE16. Im using the BE15 Agent 14.2 to do this.

Using an earlier version of BE Agent is meant for rolling upgrade to the proper version of BE Agent. It is not meant to be a permanent solution to backing up unsupported OS'es
