Hi,
Start by checking out the BE 2014 Admin Guide, specifically those sections relating to what you're trying to backup above:

Then refer to the best practices links below (SCOM is simply an SQL DB so there is no best practice around this!):

If you want to backup your VMs in their entirety (ie. not just the files and folders!), then consider looking at Backup Exec V-Ray. It will allow you to backup the VMs completely, as well as allowing you to do GRT-based restores from applications. Read below for more:
