BE 12.5 does not support Server 2008 R2 as a media server. You need at least BE 2010 to support Server 2008 R2.

Have you installed the latest service pack of Backup Exec 12.5?

AFAIK initial release of BE12.5 did not support Win 2008 R2.

Later in a hotfix\service pack remote agent support was added for Win 2008 R2 and Win 7.

EDIT: BE12.5 SP3 and above supports Win 2008 R2 (only Remote Agent support)

As per SCL only Win 2008 R2 base release is supported by BE12.5.

You are getting incompatible message as you have installed SP1 for Win 2008 R2.

Refer to BE12.5 SCL http://www.symantec.com/docs/TECH62301

BE 12.5 is very very old. You should upgrade to BE 2014. After that you might want to upgrade to BE 15 which is the latest version. The upgrades are free if you are on a current maintenance contract

I ran liveupdate from the tools menu and it said it was up to date.

How do I verify that all patches are actually installed?

Refer to the below link.

How to verify what updates are currently installed on a Backup Exec for Windows Servers media server...

As suggested above you should think about upgrading to the latest version of Backup Exec.

EDIT: 18th Feb 2015 was the End of Support Life of BE12.5
