prnproc$ and system state not backed up for VM's

The first 2 errors are due to App GRT. Do these VMs run applications such as AD, SQL, Exchange or Sharepoint ? If yes, have you installed the remote agent in these VMs ? Have you also installed the Agent for Applications & Database licenses on the BE server ?

And regarding the transaction log error, setup another job for the SQL VM using the remote agent and configure full + transaction log backups. Ensure this backup cycle does not get interrupted by the SQL VM backup using the virtual agent.

As an aside you do not backup System State when doing VM backups - you backup the vmdk files and then enumerate the content for GRT as such the term System State does not really apply to VM backups
