With Backup Exec Agent for Hyper-V or VMWARE you can backup any number of virtual machines running on single Hyper-V/Vmware host.
If any applications are databases running inside VMs, then you need to have Backup Exec Agent for Applications and Databses license to be able to protect them and use GRT feature...
Check here for more info about agents and options: http://www.symantec.com/products/agents_options.jsp?pcid=pcat_business_cont&pvid=57_1
Thanks...

Yes you would be needing two sql agents (applications and databases agents).
As you have two physical servers with VMs, you would need two hyperv and vmware agents.
EDIT: Also have a look at Backup Exec V-Ray edition. I think it suits your requirement best.

Installation is not much different form earlier versions of BE. But the way it looks and configuring it is different.
Admin guide is good place to start with.
Admin guide can be downloaded from here: http://www.symantec.com/docs/DOC5211
Here are the best practises: http://www.symantec.com/docs/HOWTO74426
I feel this TN also will come handy while installing and configuring: http://www.symantec.com/docs/TECH180232

one more query you said v ray edition is better i also want to take the back up of EXCHANGE AND AD.which are running on physical server so the media server will remain the same,,,,or do we need to create
2 media server

No need to have another media server to backup other physical servers. All Bakcup exec agents and options can be used with V-ray edition.
Extract from V-Ray edition data sheet: "Easily expand any Backup Exec 2012 V-Ray Edition environment to support physical servers, applications, and storage configurations with Backup Exec Agents and Options."

Licensing actually depends on number of sockets that have processors installed. As you have two 6 core processors, you would be needing 2 Tier A licenses. For sockets with 6 cores or less Tier A license is enough. For each socket that have 8 cores or more one Tier B license is required.
You can backup any number of virtual machines on a licensed hyper-v/vmware host.
does it support granular recovery of application
Yes, it does.
