I would definitely avoid running the archiving tasks during the backup windows if i were you as you would want to keep the data as consistent as possible
Plus imagine the possible scenario
1. Last succesful back up was 01/01/2010 and its now 01/02/2010
2. During the day of the first an item has been modified
3. A backup kicks off at midnight on 01/03/2010 as well as an FSA Archiving run
4. The FSA Archiving task turns that modified item in to a shortcut
5. The TSM then comes in and backs up the shortcut
6. A disaster occurs to where EV FSA data is lost
7. The newly archived data hasn't been backed up yet but the item on the drive was now a shortcut
8. User requests the item to be restored
9. You now have the option of restoring either the shortcut or the item before it was modified during the day
However an unlikely scenario it sounds, it has happened, and it just adds that little bit of extra risk in to what you may be doing, though there are other checks and counters such as Safety Copies (After backup etc)
