No Associated Mailboxes

Hello all.
I have had Enterprise vault running now for about 9 months and it has all been going quite well. However today I find that there are several users whos mailboxes are over 500mb.
 
I check it out and they didn't have itmes arechived for over 3 months even though are rules are 28 days.
 
When looking into Enterprise manager, there archives where still there and their account stil have access, inherited from either the sql database or exchange directly (as it is greyed out), however if I use the PST migration tool and select the archives, there is no associated mailbox.
 
If I disable the mailbox and renable it, through the renabling process I can specifiy what archive to assign it too, but is there any reason why this would be happening and is there an easier way for me to fix this as there are quite a few people that have this issue.
 
Our environment is
EV 6.0 SP3
Exchange 2003
Single server EV but multiple Exchange sites. Just so happens that this issue is only happening with one of the exchange site users.
 
Any help would be great!!!
