What is the transport type selected in the VMware policy? 
Have you tried other types?

I see it took 10 minutes and 44 seconds between those 2 lines during the snapshot job for the PEM pre-processing and came back with the error code 6.

Even though it seems to create snapshot successfully for the designated VM, perhaps it is not communicating well with the vCenter server to perform the nbpem preprocessing. (VM query syntax)

Another possibility is that it is failing to mount the created snapshot onto the VMware Backup Host (which is usually the media server) using the transport method (SAN / NBD) - note that the TCP port 902 needs to be open between the ESX host and the VMware Backup Host when you use the NBD transport mode.

In either case, the progress log message should explain it more clear...

Given that it's "nbpem" preprocessing, also try checking other general attributes in the policy (like, index searching or client side deduplication) and disable them or do not use the features, make the backup policy as simple as it can be.

Transport type says for VM policy says:

nbd
hotadd

Rest all other options are unchecked.

Please open each one of those -  the ones about Permissions as well as how to enable VxMS logs.

If all permissions are fine, check VxMS logs for errors.
