I believe when you right click and select suspend for a job in back ground it runs bpdbjobs -suspend <jobid>, However I have a script in place to suspend a job and it runs fine and gives a suspend command however the job still keeps on running. Is there a forceful command which we can try?

You can suspend only MS-Windows and Standard policy's jobs when "Take checkpoints every" option is enabled.

it should be same as JAVA console suspend.
are you able to suspend same policy job from javaconsle and not from CLI?
i am interested to see result if you run the command directly(not form script). and i belive you are running this commmand with root privilages.

Mike has a good point - can you suspend this job?
Is it windows or standard, and does it have check point enabled?
Can you right click on the job, and is suspend grayed out?

You can only say that the one method behaves differently if you have performed the suspend with exactly the same backup at exactly the same point in the backup.
IMHO, NBU will finish writing the current file before the backup is stopped.
Else, there might be a permission difference as stated above by @RamNagalla.

As I said earlier, i know GUI suspend in backend executes bpdbjobs -supsend command only, there aren't any permission issue, @Mike_Gavrilov point could be valid as 2 backups I am trying to supsend has 1 as DB2 backup.
