This is possible - excluding VMDKs from backup specific for each VM.

Review the VMware Admin guide (for 8.1.2 pages 76-80), there is an option in the policy to "Perform custom attribute based exclusion". This requires creating an attribute for the VM which contains a list of VMDK files to exclude. If the VM doiesn't have the attribute, everything is backed up. The default attribute name is NB_DISK_EXCLUDE_LIST, but you can set this to anything you want.

One caveat - this requires vCenter connectivity - if you are only backing up via ESXi server, then this will not work.
