I have a windows 2003 sql server.
I do not want it to backup the mdf files
but it still does.
(I have tired to run the bpgetconfig -e <filename> <clientservername> but it keeps coming back blank.)

you can follow the doc and turn dfs off do the backup of the disk as a normal FS and then turn dfs back on.
