What is the ev version? You should first switch ev into the Read Only mode (with pre and post backup scripts) then it actualy doesn't metter if you backup Ev server with indexes, Vault stores and system or you start with the SQL since the ev server ...

the question is after removing the archive point will the archive still be displayed in archive explorer or I have to remove the archive ,something that I don't want to do.

Run provisioning task in normal mode then go and enable mailboxes from the " tools " on the tools bar
