The download option will give you an MSG file to be opened by Outlook. Since the user is in OWA, this won't open the message as they would expect.
What happens if they double click on the message instead? I believe this should open the message in OWA...
I'm not sure of the behaviour of PST import for items which would not normally be turned into shortcuts, for example calendar items or contacts.
Can you correlate the count of such items in the archive with the discrepancy you see?

Do you mean the Search button, or the Archive/Restore ones?
The latter can be found by right clicking on individual items in the list, assuming everything has been configured correctly.
