55MB (440Mbit) isn't so bad on a gigabit nic. Throughput and network speed has many variables.

What is the purpose of needing to run the diagnostic tools? Do you have a backup issue. Personally if i need to run diagnostics on any drives or library's i use the vendors tools whether they be HP or Quantum

Can you ping the master server from the Media server? Do you have a forward and reverse ip address of both servers in dns? Have you added the Media server to the Media servers list in the master server properties
