Although you can create 2 B2D folders to do what you want, it is not recommended because from BE 2012 onwards, you can only have 1 B2D folder in a volume.
There is no harm putting both your full and incremental backups in one B2D folder. Just make sure that you set the OPP for both these backups correctly and the backup sets would not be inadventently overwritten by either jobs.
