you are not by any chance doing Brick level backups (also know as mailbox backups) in addition to or instead of Stores level backups are you?
The method used in v10d and prior versions to backup individual mailboxes was a kludge and VERY slow. speeds of 10-20 MBytes/min were reported here on the forum on decent hardware
