When moving Enterprise vault 11.0.1 CH5 from Windows 2008 R2 server to Windows 2012 R2 server, will the migration wizard work if the installation folder for EV is different?

No, it will not prompt for the new install directory, but it will take care of the change. The wizard will prompt and even allow you to change other service locations such as Vault store partitions, indexes, etc.

After May 2018, Veritas created a new Migration Wizard that you could actually go from EV 11.0.1 direct to EV 12 or EV 12.3.
You no loger need to download version per version in order to get the latest one. Now its fast and easy.
