0xe000035e - The Backup Exec Agent for Microsoft Exchange was not used to create the last full backup of this database. You must use the Exchange Agent to run a full backup before you run a differential or incremental backup.
A full backup succeeded and was not done by third party software.
The full backup and the differential are not combined with other tasks, the only data being backed up is the Exchange 2003 data store.
This used to work. The only changes were that Symantec support had us install a bunch of patches to get us to the most recent code base in order to fix another issue.

Understanding your above explanation after updating Backup-Exec the differential backup are not working but full backup are working
It will be best if you make a new job using policy to backup one particular database which is small in size ,perfrom full backup and then perform immediately a differential backup job without GRT first & then check. If that fails too then please check atleast if incremental backup is working fine or not
I presume you are on Backup-Exec version BE 2010 r3 sp2 and all updates

Yes, 2010 r3 sp2 with fixes. The change to the the backup server was the application of these fixes.
The only change to the Exchange server was a full restore of the server and then the store. Full backups have been successful since the restore.
