HI!
A have virtual file server (ESXi6.5).
This server has two logical disk. One for system (C: ), and second - for data (D: )
Data from second disk is backed up by windows agent.
And additionaly, i want to backup whole VM. But there no need to back up data from D:. How can I exclude all disk D: data from backup of VM?

You can't. The entire VM needs to be backed up to ensure that it can be restored.
You don't need to backup the D: drive with a separate job. If it is backed up as part of the VM backup, you can still restore individual files/folders from the VM backup.
