needing to install a server based software with integrated 2008 R2 SQL Express but having installation failures due to currently installed Backup Exec 2010 which seems to be using 2005 SQL Express along with 2005 SSMS. Can 2005 & 2008 coexist? Any Backup Exec upgrades coming that might use 2008 r2 so as to have singular installation?

SQL 2005 & 2008 can co exist on same server
with differnet aplications using it.
SQL 2008 R2 can be backed up using Backup Exec 2010 R2

Would the 1st solution you mention be the preferred method so that both softwares can have their own instance of sql?

Yes install BE on its default SQL express 2005 SP 3
and let other apllucation use SQL 2008
both can coexist without any issues.

From the above information I understand that currently you have SQL 2005 Express as well as SQL 2008 installed on the same server and Backup Exec is using SQL 2005 Express.
AS per the Software Compatibility List of Backup Exec 2010 R1/R2, Backup Exec Database can reside on SQL 2008 also.

So if you want to use only one version of SQL on the server then you can use the option to Change Backup Exec Database location from SQL 2005 to SQL 2008. And then you can uninstall or remove SQL 2005 as per your requirement.
