Hello,
I have a QNAP TS1279U with two Raid 5 Volumes. On one it is using for Backup Exec (BE) with a deduplicated storage.
Everyday I get a message that the volume is unclean and it needs a filesystem check.
Now my question: It's a good idea to check and repair the filesystem, which includes the deduplicated storage from Backup Exec or it's a high risk to destroy the Backup Exec deduplicated storage by the check?
What do you think and know?

If the volume needs to be repaired, then you obviously cannot carry on without doing so.
Before you do your volume repair, backup the dedup folder by backing up the shadow copy component of the volume.

Its perfectly fine to run chkdsk or a fsck on a volume which hosts the DeDupe storage, however do ensure the BE and the DeDupe services are stopped prior to to running the Disk Checker.
