Backing up MSDE Database

I am running BE 9.1 with the SQL module. I am running a Full nightly backup. I have all folders selected including the application folder containing multiple MSDE 2000 databases. When I look to restore I see all of my files and folders listed except for the MSDE databases. I do see the folders they reside in listed but no databases. What am I doing wrong?
