I have some questions on Backup Exec:

1) How does Hyper-V backup work? Is backup agent to be installed on hypervisor? How virtual machines are being copied: via LAN, via SAN, both?Does granular recovery work for Hper-V backups work?
Ans: Backup Exec is installed on the Hyper-V Host machine or Remote Agent is installed on Hyper-V host server if Media server is different. Backup Exec remote agent is installed on all the Hyper-V guest machines. In Backup Exec you need to select the Hyper-V node and the required VM to backup.
Backups happen over LAN network. Also YES Granular Recovery for Hyper-V backups works.
3) What is the best practice to restore (protect) BE media server after disaster failure?
Ans: Take a complete backup of C: drive and System State of the server. Also backup the other drives if you have them. Then follow the technote http://www.symantec.com/docs/TECH10837

As for disaster failure, what if the server will die. Should we use BESR for restore BE Media Server on other hardware? Need some best practice insight?

Yes. You can use BESR for restoring the server to a different hardware. But note that BESR is a seperate product and will require its own different licenses.
In case you are not using BESR then you can reinstall the OS and then install BE on the server. Then follow the Disaster Recovery technote as given in above post to complete the DR process and bring the Media server back to original state.
