SQL Agent not Flushing Transaction Logs

I'm running BackupExec 10 and use it primarily to backup my SQL 2000 Server. My backup completes successfully every night, but never flushes out the transaction logs and they fill up my HD after a week or so. I have it set to perform a full backup (Flush commited logs) under the SQL Server option in the properties of the backup job. Has anyone ever run into this before? Any suggestions?
