What version of BE are you using? Domino 8.5.1 and 8.52 is supported by BE 2010 and BE 2010 R2 respectively. BE 12.5 or earlier does not support Domino 8.5

Lotus Domino Version 8.5.1

1) Are you looking for the files under a section called Lotus Domino Databases?
2) After you installed BE 2010, did you push out the remote agent to the Domino server and restarted it?
3) Is your licence for Lotus Domino properly installed?
4) When did you noticed that there are missing .nsf files?
5) Have you applied any fix packs for your Lotus Domino?

Permission of the NSF files contained folder for the current user.
