The virtual machine also have four raw disks means the disks are directly droping from SAN to virtual machine. So my question is the disks are transparent for be2012. means the be2012 can easily backup to those virtual machine

Physical mode RDM disks are not supported. To backup these VM's, you would have to back them up as if they are physical machines. See this document

Is it possible that I can take VM backup (via VMware agent) and exclude the RDM disk ? then I create another policy and take backup of RDM disk via flat file policy. possible ?

No. There is no way to exclude the RDM disks.

Yes. You can use SDR to restore the VM.
