Scenario:
During testing mailboxes were enabled for archive but archive task were configured in report mode only.
I ran a manual archive job which archived mailboxes i didnt want to (should have been run in report mode)
I waited until it finished then set "Pending Shortcut Timeout" to 0, re-synced mailboxes and ran in report mode to remove items as pending backup in the mailbox. I did it this way so users would not notice any change to their mailboxes.
I then deleted the archives in EV to set it back to how it was.
Unfortunately i have now come to archive the mailboxes for real and next to nothing is archiving. Mailboxes are enabled for archive, archives have been created but when the archive job runs in report mode it shows next to nothing is eligable for archive even though i know there are tens of thousands of items that meet the archive policy.
One mailbox has over 144,000 items and 80% of them should be within the archive policy of 6months.
I have tried setting the IgnoreEVDates registry entry but it made no difference.
I can go into any of the mailboxes and manually archive any of the emails which i know should have be archived automatically.
Other mailboxes where archive was not deleted and mailboxes re-archived have no issues.
Have run out of ideas.

For future reference in case anyone else hits this issue:
I ran a dtrace and kept seeing deletedVault = [1]
followed by folder will not be archived.
So i ran a ZAP on the mailboxes, re-enabled and then re-synced before running the archive task again and all is now working as expected :D
