Testing this with 10.0.1 and the unified client - only messages with follow up reminders that were never dismissed previously will pop-up and can then be dismissed as a one time exercise. This can be expected. Unless there is some other use case here that is being experienced?

Well I believe the pop up reminders, there is not much you can do based on the fact that anytime a message or calendar item is modified, the reminder will always trigger, whether it's imported from a PST into a mailbox etc
As for the Junk mails, that's all on Microsoft as EV imports them but has nothing to do with how outlook categorizes them

Are you sure they aren't for calender items? There is a known issue:

As for the Junk mail, JW2 is correct that is not EV.

If you are using EV10 base then you may want to consider upgrading to 10.0.1 as that has altered the manner in which calendar type items are treated when being imported to match that of the mailbox archiving operations thereby avoiding this type of behaviour. However if you are using 10.0.1 already then you probably need to open a support case so we investigate this further:
Read the 10.0.1 updates 'Changes to PST Migration Wizard'

does that calendar type of handling extend to messages with reminders though, as that is the situation the user has?

Good question - Will need to confirm that. Missed that little detail.
