Has anyone managed a work around for this issue? Where is the break in functionality? I have been able to adjust the host server name info in the registry to contain the FQDN info so the Agents from DomainB are finding the server on DomainA but they ...

Yes while using Backup Exec DLO 2013 R3, DomainB computers were able to connect and backup to DomainA using user credentials we had setup on DomainA's AD for them.
