Backup Exec automatically follows Hardllinks when backing up a System State - we have found that Windows 2008 and 2008 R2 have a significantly  larger number of hardlinks associated with the System State than previous Operating Systems which appears to be cause of slowing down System State backups.

We are currently researching whether or not these hardlinks are important to the System State Backup as we have concerns that if they are not followed, components required for DR may not be protected.

So at this current time I'd say although not desired, a performance difference for a System State Backup might well be expected.
