When I backup this RedHat Linux Server a few files get skipped. Is there a way for me to get them included or should I just ignore them.

Turn on AOFO and see if this fixes it. If you know you don't need these files, or they are unimportant, then ignore them!

AOFO didn't help, I went ahead and ignored them for now.
