My plan is to get the SCCM Admin to push a registry modification with the master servers FQDN and short name prior to the move. The registry key is HKEY_LOCAL_MACHINE\SOFTWARE\Veritas\Netbackup\CurrentVersion\Config. After that I will simply move the master to the new domain. Is there anyone out there who can see my short coming or has done this and can give me advice? Thanks in advance.

Not a good idea to change the SERVER name in the registry. That wil in essence change the master server hostname which is not supported and will in all likelyhood cause NBU to stop functioning.
Why not just add an alias for the FQDN?
nbemmcmd -machinealias -addalias -alias <FQDN> -machinename <short-name>
