SQL or Sharepoint Agents?

Issue started when SQL DBA reported differential restore failure due to break in SQL LSN (SQL Message<3136>The differential backup cannot be restored because the database has not been restored to the correct earlier state ). The full restore is succesful.

here's our scenario
we are taking sharepoint backup, and this database is part of the farm. so we are backing up the databases in the sharepoint backups. also we are taking backup of databases from sql server, here's the conflict.

Can anyone suggest best practices:

1.Can you backup sharepoint without having it to backup DB's?

2.There are drawbacks in using either SQL or Sharepoint agents. Using both causes restore issues. What are others using in their environment?

1. "For SharePoint 2007 and later, you can exclude any SharePoint object from a
backup. You can specify the exclude list entry under All Policies or under a specific
policy or schedule."

2. We don't backup SharePoint databases using MS-SQL policy, only via SharePoint policy so no conflict.
