How to configure applications BESR 2010 to Backup not run over WAN or VPN  ?

 What do you mean?  

BESR will backup to a disk target, whether that is local, externally attached storage, or even a UNC path or NAS.  

If your UNC path is over a VPN link, then well, it will go over the VPN.
