Is there a Backup Exec 12d Remote Agent for Windows Server Storage 2003 R2?  If so where can I find it, I'm having a hard time finding an answer on this one.

Yes Win 2003 R2 Storage can be backed up by BEWS 12.0 . You can install the remote agent by doing a push install of the remote agent
