HI.
I am setting up the backup to run on my SQL server. When i make my bu directory selections, should i be backing up both \Program Files\MSSQL\DATA and Microsoft SQL Database folder or can i bypass one of those folders?

for the SQL data, you need to be backing up the Databases.
if you backup the database folder(s), a technology called Active File Exclusion will bypass the database files and not tell you it is skipping them. If you want to periodically get flat-file backups of your databases see

This is where i am confused... Should i be selecting the \ProgramFiles\MSSQL\Data folder and or Microsoft SQL Server folder that is listed on the selection tree?

You should select the Microsoft SQL Server folder that is listed in your selection tree. After the backup you will databases listed in the job log. You will also see SQL databases in the restore view.
You can also select the "program files\microsoft sql server" folder if you want to back up the non-database files in those folders.
