Does anyone know of a way to delete archives of users when the mailbox and server has been removed from AD?

Well, you'll need to head in the direction of StorageDelete.
Here is mine. (See attached)
A couple of things that you'll notice. A deletion operation for an archive is an expensive operation. If there are 100,000's of items, then yeah.. couple of weeks might be the time it takes. Secondly have a search on the forums, pretty sure someone posted as SQL script which will report on the progress of the deletion.

You mean automatically?
If manual - just right click under Archives and choose 'delete'.

No I did right click and delete, its marked for deletion, but its been stuck in that state for 2 weeks.

Have you restarted the storage service? Have you done a DTRAce?

Yes, but what should I run the dtrace against? The mailbox server is no longer present and the archiving task was removed as well.

I use it to verify once/twice a day if the number of items drops while deleting, which sort of proves it is actually deleting
