How do I resolve the following error on Microsoft Exchange 2007

You can exclude mailboxes from mailbox backups.

Please also ensure that you have a separate Exchange policy to backup Information stores. Mailbox backups will not truncate logs. You need a normal, full backup of Information Stores.

All of this info about mailbox backups and full database (Imformation Store) backup as well as log truncations and Exclude Lists can be found in NBU for Exchange Server Admin Guide: http://www.symantec.com/docs/DOC3669  

You may also want to consider changing to GRT backups that will enable a single backup of Information Stores with the ability to restore individual mailboxes/items. You will need disk storage as backup destination.

Do these mailboxes actually still exist? Maybe deactivated or disabled user accounts?

The mailboxes don't exist anymore , they have been deleted from the Exchange and the domain.

Without a successful exchange backup the logs continue to grow on Exchange

Do I need to disable SIS to achieve a successful backup?

Try performing FULL backup 1 Set and after few hours scheduled GRT backup. and check if issue occurs

NBU still sees deleted object as it might have not completed removed from exchange.. (exchange itself has tombstone period to keep soft deleted objects, check with exchange admins and bring their attention on this, they can remove this objects if it is no longer needed.

Also ensure exchange admins are not performing backup using native utility.

circular logging won't allow differentials to run, so check that as well as if you plan to configure policy you can craete schedules accordingly.
