What's the best way to delete an Enterprise Vault Mailbox Archive then create a replacement, empty one that the user can continue to use with the same Mailbox?

should be pretty straightforward: disable the user from the EV console, delete the archive, sync/provision and then manually enable the mailbox

AndrewB is right. If you want to take the data from the old archive you can also migrate them into a PST (Export).
After you enabled the new archive you can import the PST with the old data (Import).
