I recently saw at two customer locations that intermittently, EV was archiving all items in mailbox even which do not meet the mailbox policy.
Both customers use EV 9.0.2 and Exchange 2010
Is there a bug that causes this or is a hotfix available for this issue? Has anyone experienced this issue?

I was having a further look around on one of the affected user and it seems to be related to shortcuts taking up too much space. So when the user gets a few emails it meets the conditions of mailbox policy and EV archives the emails.
So there may not be any issue with the EV Server.
What is the best practise for managing shortcuts in this case as the customer required it to be easily accessible. Is Virtual Vault a solution?

Your customer wants all shortcuts in mailbox?
What is the shortcut set at? If it is ' messagebody' perhaps change it to show first 1000 characters or something. Also, think about deleting old shortcuts. If you delete all shortcuts older than 6 months, users will know that they need to use Archive Explorer to find items older than 6 months.
Yes VV will help, but requires some additional testing on size on disk at users. Also take in account that building up VV on users desktops takes a while.
